Ok, I fixed this problem. Config file should be as follow:
knp_snappy:
pdf:
enabled: true
binary: xvfb-run --auto-servernum --server-num=1 wkhtmltopdf
options:
encoding: UTF-8

In case anyone else stumbles on this, @Valantir007 guided me towards the right answer, and I was able to understand why by also using the xvfb-run --error-file=/var/log/xvfb.log .. and the content of xvfb.log was:
Fatal server error:
(EE) Server is already active for display 99
If this server is no longer running, remove /tmp/.X99-lock
and start again.

Therefore using the --auto-servernum fixed the issue.
