After my changes the errors are reduced down to:

4) /Users/ddimatos/git/github/z_ansible_collections_doc/source/ibm_zos_sysauto/CHANGELOG.rst: WARNING: document isn't included in any toctree
5) /Users/ddimatos/git/github/z_ansible_collections_doc/source/ibm_zosmf/CHANGELOG.rst: WARNING: document isn't included in any toctree

is a known and accepted issue, its because of the escaping in the module that causes this, I have not found a solution
2 - 5) are new because of the unused changelog RST that is required for the collection, a skip list in the config probably can handle these thus for now are accepted
there is a git issue opened on it

from z_ansible_collections_doc.

After more changes we are down to just issues (1) and (6), 2 - 5 are gone.
