It is really weird, when running the same command on a minimum working example (part of the original input data), the headers are complete:

k127_91_2 # 797 # 1069 # -1 # ID=3_2;partial=01;start_type=Edge;rbs_motif=None;rbs_spacer=None;gc_cont=0.755

When running prodigal on the whole metagenome, the headers are as follows:

k127_91_2 # 797 # 1069 # -1 # ;gc_cont=0.755

Why is this happening?
I will try to partition the input fasta and see if this is a work-around.

Today I found the cause of the problem:
Piping prodigal to our Sun Grid Engine queuing system with qsub.
I have no clue why using this in combination causes the described behaviour of prodigal.
