Trim trailing spaces works in general and with non-empty lines in particular.  
e.g. type
for i in range(10):  <spaces

and press enter.  The spaces at the end will be removed.  However the problem 
you
describe is caused by the way smart Python indentation works.  I will need to 
think
about how to best fix this and in any case this would not work in the scenario 
you
describe above since the lines are not trimmed before saving the file (that 
would be
the best solution). 

For now you can define a Reindent external tool as described in
http://groups.google.com/group/PyScripter/browse_frm/thread/2c5753c655eb4a44, 
assign
it to a shortcut and use it before saving files.

I would like to second the idea of an option to trim spaces "on save".
