A bug has been fixed where jobs with global files and using the -deffnm flag seemed to end up with all files being marked as global.
This has the caveat for the time being that -s filename cannot be the same as -deffnm filename
so an example:
longbow --verbose --replicates 5 mdrun_mpi -s example.tpr -deffnm output
This should however be altered so that this can be the case should a user wish it. This could be achieved by modifying the defaultfilename method in the gromacs plugin to do a slightly different check.
