It works, but not everywhere. Any tips how we can make it work for other themes? I verified that it works for the themes that ships with Atom, or even those that are based from it.

Short answer the unity theme hides the icon

Adding this code to your user stylesheet unhides them

.tree-view .entry > .header > .name:before, .tree-view .entry > .name:before {
  display: inherit;
}

The colours aren't great on the light theme(#38) but do display
