Although there are definitions to force software timing, such as:
#define FORCE_SOFTWARE_SPI 1
#define FAST_SPI_INTERRUPTS_WRITE_PINS 1
I have to assume that we can still not reliably use the IR reading library during heavy animation sequences because of the tight timings required by WS2812's (and probably others).

That is correct. Those defines only affect bitbanged SPI.

Preliminary support for this on the Teensy 3 and 3.0 platforms checked in on the FastLED3.1 branch with Due/digix support coming closely behind. RFDuino/NRF51822 support will have this out of the box.
AVR support is still an open question.
