answering your question (fourth bullet point): if the genome fasta file has already been indexed we do not reindex it; there should be a pretty substantial speed upgrade if the user provides a pre-index genome fasta.

though its worth nothing that for large (or even reasonably sized) genome fastas, the performance bottleneck is likely genome interval tree construction rather than indexing.

it might be worth looking into this further and making a note in USAGE.md
