That's a bit challenging because for the sequence view, MolArt uses a modified version of ProtVista and that behavior is taken from there. So to do that, you would actually have to adapt that modified ProtVista.

But I am not sure I really understand what you want achieve. Currently it behaves as if you had colored checkboxes which I find reasonable because you can select multiple categories at once. You want it to work rather as a selection, so that a single option can be selected at a time? Or maybe what is confusing is that once you have a checkbox selected and click it for the second time, it checks only that item and unchecks the remaining ones?

Yes, unchecking remaining ones on second click is confusing as you pointed out.
I want it to work as a selection with just checked/unchecked items like simple regular check boxes if possible with ability to check multiple items and have only variants corresponding to checked items be visible in plot area.

There is now variantFilterDefaultBehavior option which can be set to false in which the variant consequence filter works as ordinary list of checkboxes.
