Which version are you using? You can check this by viewing the executables properties information. Like so
borderlessgaming exe_properties_2014-01-13_01-29-19

I downloaded 4.1 just before posting that, i tested it with 4.2 now and issue is still there wierdly enough.

I think the issue is related with taskbar height. I believe stretch is 34px high. I'm using default taskbar with "use small icons" thing selected, so its 34px high.

So I tested this and I made game run windowed (same as before) and 1046px high (instead of 1080px before), and as i guessed it added 34px. Not its proper 1080px high. BUT now the problem is the game hides behind taskbar (before it went infront of it when i made it borderless). So its like i cannot reach bottom buttons again.

I did this new test with 4.3 version.

The issue seems to be within the game itself, the game is creating an improper offset when it is in windowed mode, it probably uses the frame size to set the games actual offsets. By taking the frame away it can't.
I will look into a fix, keeping open for now.

I am having the same issue with Civilization 5. It stretches the pixels and doesn't allow me to click stuff unless I try to click some pixels higher than the actual button.

@Codeusa In my opinion giving an option for window resolution and X, Y position allow people to fix that kind of issue themselves.
