As a workaround you could change the window title of one and add it to borderless.
Does that work?

Nonseless I personally have a case where I need one fullscreen borderless and and another not (with same window name). So please as optional feature if possible. 👍

I already tried changing the title of the window with a third party app,
but it doesn't seem to detect the new window, I can only assume it's
detecting them at a process level and it only detects one window per
process.

Yes, the program currently only shows 1 entry per process. However as a workaround you should be able to use the global shortcut (Win+F6) to make the current window borderless.
