Originally this functionality was implemented by CodeMaid, but once it was built natively into Visual Studio starting in VS2008 we switched over to utilize the native implementation. If you right click on the file, select "Organize Usings" then "Sort Usings" you will the same behavior as you described above. I'm not sure exactly why this is happening, but I would recommend filing a question or issue on Microsoft Connect.
