This is a summary of the problem, we are running certain code with the 64 bit configuration in Shaheen, and we get just nan's. This was happening to me in David's workstation. Yesterday, I reinstalled petsc and petsc4py in the workstation and it is now working there. I used petsc 3.1 p-8 with 64 bits.
Considering the same code, I have just tried building and running it in Shaheen using the old 32 bit configuration and it does work. I don't know if the problem is in PETSc or petsc4py, but I do think there is a problem in the 64 bit configuration in Shaheen.
I made a copy of the code we are using in /project/k47/stegoton-2d-paper/psystem. If you run it, you can see the problem by doing cat _output/F.txt
Seems to be an issue with petsc4py, so we are attempting to rebuild it
from pyclaw.
We had noticed the error on this version of petsc4py:

Updating the version of petsc4py on Shaheen works. I've updated the script on Shaheen to automatically source the updated petsc4py.
