Thanks for reporting this!
Right now we can't change the content of the notification--just display it. Messages for web is display its own icon, and my app is displaying its own icon, hence it appears twice. Once I'm able to inject JS and modify the notification (see my comment on #20 ), we may be able to fix this. Although I believe Messages for web should be sending an icon of whoever the message as from instead of just its icon.
