Are the missing files ignored by git by any chance?

No, I think not. If I do a change to a file (which fuzzy find can not find), it is marked (orange color) in the file browser. So it must be tracked by git then…?

It looks like none of the .phtml files are find by fuzzy find. I have the same issue in two different Magento projects.

Yes!
Try (for example) with these:
shipping.phtml (app/design/frontend/rwd/default/template/checkout/cart/shipping.phtml)
billing.phtml (app/design/frontend/rwd/default/template/checkout/onepage/billing.phtml)
tax.phtml (app/design/frontend/rwd/default/template/checkout/total/tax.phtml)

I cloned that repository and I do see that shipping.phtml file when searching for it explicitly, were you typing a different query when you didn't see it?

Thanks for testing!
When I tried I used the string "shipp" (or something similar).
I also find it if I write the whole file name (including extension). But only searching for "shipping" does not find it.

Maybe I have misunderstand the fuzzy thing ; but in non-magento project one can be very "loose" using the fuzzy search.

Yeah, I think the fuzzy finding needs to be improved further to weigh matches on the filename without the extension higher
