I have the same issue on Mac OS X Yosemite, Atom 0.165
Happens when I select a file after fuzzy searching and open a file. It ends up with this message. I have to do it again to open the file.

Same here on linux, also atom 0.165.0

It will be solved by disable 'autocomplete-paths'.

Please update to atom v0.165.0+, autocomplete-plus v1.1.0+ and autocomplete-paths v0.9.1 and retest. Let me know if this still happens.

Cannot reproduce it in atom 0.166.0-d1c41fb, autocomplete-plus v1.1.0 and autocomplete-paths v0.9.1
