I found that I can patch the apps to fix this issue. As a one-liner:
kubectl get app -o=jsonpath='{.items[?(@.status.sync.comparedTo.destination.server)].metadata.name}' | xargs -n1 -I{} kubectl patch app {} --type=json -p='[{"op": "remove", "path": "/status/sync/comparedTo/destination/server"}]'
Warning
Please verify the output of kubectl get app ... first before running this.
