I believe I found the problem. Testing in 3d spherical now and it looks like it's working with do_reflux=1. The problem is that the make_rhoX_flux routines never summed the rhoX fluxes into the rho component of the sflux. So immediately after when we called CrseInit and FineAdd for the Rho fluxes, there was nothing in there.

Fixed. reflux_type=2 will turn on advective reflux for thermodynamic variables. The default is currently reflu_type=1, which still uses average-down.
