MAESTRO is still actively used for research and, at the moment, has a bit more capability, but that is changing fast, and all new developments are being done to MAESTROeX. MAESTROeX is also significantly faster than MAESTRO. I imagine that in ~ 6 mos. we will move all of the science over to MAESTROeX, so if you are just getting started on something, you might want to start with MAESTROeX.
If there are specific test problems that you found that don't work, please post an issue about them here.

At this point I would say that MAESTROeX is mature enough to handle any stratified problems the original MAESTRO could. This includes AMR for both planar and spherical geometries. Not all the test problems have been ported over, but most have. A few features (like do_smallscale) don't work yet. Let us know if you have any specific questions.
