It seems like when you choose to 'Stop' the emulator from the file menu, the 
plugins are being unloaded completely, and it fails to reload them when 
emulation starts again.

Being able to switch plugins when stopping and starting emulation might be good 
for testing out different plugins without closing and reopening the program - 
we just need those plugins loaded back in when emulation is manually restarted 
by the user.
