We've had this discussion yesterday when talking about instantsearch.js. Our decision to keep an option that is opt-in for clearing the query was driven by legacy behaviour of instantsearch.js and consistency with react-instantsearch. I don't think it's a major bummer to choose one behaviour or the other :) (but now you know the origin of this issue :) )

Well that is counter intuitive IMHO.
Even for the sake of consistency, I'd rather keep 'clean all' behaviour, and then have the user say "But I don't want to clear this" and look it up.
From my personal experience, I always used the clear on query + facets, and never used the clear on facets alone.
