It happens when a file has multiple shaders/materials; The sample file associated with the project works fine.
I wrote a plugin which is also working on shader param, I used shader instance id to call setParameters.
I found out that, if we store id, not the shader instance object, bug will be gone.

Key line: root.target_shaders.push(instances[i]);
changed to : root.target_shaders.push(instances[i].id);
Everything will be fine then.

I also add a padding to the controls which will make them look nicer.
It's just a line, so a formal patch may not be neccesary. Zipped source is packed in the attachment, in case you like to review.
